End of Abyss logbook
The End of Abyss logbook is four lists: creatures, notes, Data Shards, and codes. Completionist is the gold trophy for filling all four. Each list also has its own silver: Zoologist, Archivist, Defragmented, and Cryptographer. No published number says how many entries sit in any list, so the four names stand without a count beside them.
Scanning is the verb on creatures, notes, and codes. Data Shards are found, not scanned. The Scanner page covers the tool. Here the question is only which trophy moves when an entry lands in the book.

Four lists, five trophies
Zoologist, Archivist, Defragmented, and Cryptographer are the silver rows Completionist is built from. The gold description says fill the logbook and then names the same four lists in parentheses. If one silver is still locked, Completionist is still locked. There is no fifth list hiding under a different word. Creatures, notes, shards, and codes are the whole book.
Because the counts are unpublished, a progress fraction would be fiction. Track the action instead. A creature you killed but did not scan is still a Zoologist miss. A note you walked past because the Scanner was not upgraded is an Archivist miss. A Data Shard you saw on a minimap and left is a Defragmented miss. A code on a wall you never pointed the Scanner at is a Cryptographer miss. The secrets still on this page is the mood of those side rooms, not a map of shard coordinates.
What scanning is not
Boss trophies are kills, not scans. Giantslayer, Exterminator, Specimen Terminated, and the rest of the defeat rows pop when the creature dies. Zoologist pops when the creature entries are scanned. You can have every boss bronze and still owe the logbook a sweep of lesser creatures. The hostile mass in the reveal still is one of the shapes those lesser entries can take. It is not a promise that every mass is a unique species.
Master Explorer, visit every room, will carry you through most of the notes and shards if you scan as you enter, but the trophy text does not say that room completion fills the book. Dungeon Crawler is vaults. The SCU overrides are machines, not notes. Treat a room as unfinished for the logbook until the scan prompt has been used on whatever is lying in it. Codes in particular are easy to read as set dressing. Cryptographer says scan them, so a glance is not the action.
Using the book beside the other pages
The weapon page will not help you count shards. It will tell you which optional wings exist, and those wings are where unscanned entries tend to hide. Outer Sector B2 and Infirmary B1 are the two optional depths. If Zoologist or Archivist is the last silver, those floors are the first places to re-walk with the Scanner upgraded. Second Sight is the upgrade trophy, and it is reasonable to finish that bronze before you promise yourself a clean logbook pass.
Defragmented is the odd list because the verb is find, not scan. Picking the shard up is the action the silver describes. Do not wait for a second prompt if the shard is already in hand. Cryptographer and the note and creature silvers still want the scan. Completionist is the gold that watches all four, and the platinum watches Completionist along with every other row. A full book with a missing secret ending is still short of End of Abyss the platinum. Finish The End on its own terms, then come back only if a list is somehow still open.
Filter the trophy table to silver if you want the four list trophies in one view, and remember Completionist is gold so it will disappear from that filter. The links on the platinum row name Completionist directly. Between this page and that filter, you can see whether the book is the thing standing between a clear and the platinum, or whether a hidden boss, a vault, or a shuttle station is the actual gap.
A sweep without a published total
Walk the optional floors after the story weapons are in the locker. Outer Sector B2 is the Support Gun wing, reached by the Maintenance charge drop and the Outer Sector shuttle. Infirmary B1 is the Particle Disruptor wing, reached only after the Infirmary Key, the Restricted Access Keycard, a boss, and a burned wall. Both floors are easy to leave dark if you only wanted a normal ending. They are also the kind of side space where a creature prompt, a note, a shard, or a wall code still sits after the main halls look finished.
Scan on the way in, not on a victory lap you might skip. Zoologist wants the creature scanned, so a kill camera is not the entry. Archivist wants the note scanned, so reading the first line and walking off can miss the prompt. Cryptographer wants the code scanned even when the glyphs are large enough to read with your eyes. Defragmented is the list you can trust to a pickup: once the Data Shard is collected, that entry is found. Completionist waits until all four of those habits have covered the whole book, and only then does the gold row agree with the silvers.
If you are using the trophy filter while you sweep, silver shows Zoologist, Archivist, Defragmented, and Cryptographer together, and gold is where Completionist hides. A hidden filter will not help the book, because those five rows are listed rather than secret. The hidden work is elsewhere: SCU overrides, early boss names, The End. Keep the logbook pass boring and thorough. The platinum is a pile of boring thorough passes, and this is one of them.
